If the goal is to replicate the original, I'd go for making it like the original even if not symmetrical or "correct". You will run into problems when locating the kit parts where things will get either jammed up and there won't be enough room and you'll have to trim parts to force them in. Or - you'll have too much space and have to decide where to add gaps. If you make it "correct" the only problem will be that from some views it could look weird, unless it's such a small asymetry that it's not noticable (sounds like it is). Just have to decide which of these you dislike the least, I guess.
