Honestly -- and I know this area in particular from experience -- it's easier overall to build it crooked. It can actually be harder to build an underlying structure that's out of whack on purpose -- but then it's far easier to detail it to match the original.
Fixing this sort of thing creates a Domino effect. I had some issues with the neck on the CR version because I was required to make it symmetrical. I had to shift everything around so it all still at least appeared to fit correctly. Now, I was very happy with the final results and it would be very hard to spot any differences. But, with that said, it still would have been a lot easier to just trace off the photo and do it the same way they did it -- warts and all.
Watch out as there are some significant consequences to the asymmetries here. IIRC, the "notch" or degree of cut at the back of the neck is much deeper on one side than the other. Stuff like this causes major issues when it comes time to glue on the parts. I had to even out these differences, meaning neither side was a perfect fit. But, to get a perfect fit, each side would have to be different!
